What exactly is the difference between RuneQuest 6E and HQ 2.0? Are they variations on the same, original Chaosium system? RQ6E is basically a clean-up of the deeply flawed Mongoose edition, correct? HeroQuest is related to the Hero Wars game from 2000, right? Is RQ more crunchy and simulationist while HQ is more rules-lite and mythic?
Also which game is Guide to Glorantha going to be for, or both?

HeroQuest 2nd edition is the main supported game system from Moon Design and is based on the ideas of storytelling and is relatively rules lite. It bears similarities to Hero Wars but is simpler and more true to Robin Laws’ original vision for the system.
While the two companies have a very close relationship, RQ6 is published by a separate company, The Design Mechanism. RQ6 is a lineal descendant of the original RQ game from Chaosium, via Avalon Hill and Mongoose. It is a more simulationist and crunchy game system.
The upcoming Guide to Glorantha is pure setting, and will equally support any game system.

Would it be possible to add the RQ logo onto the book, or remove the HQ one then? It could be confusing to some.

It wouldn’t be wise to add the RQ logo to the Guide of Glorantha.
The Guide is setting agnostic, but has a much closer relationship with HQ than RQ given that Moon are producing it. If you put the RQ logo on the cover, it immediately implies that there’s RQ content. If you remove the HQ logo, you lose the inherent relationship with that game system.
